Maybe it was something else. We might never know. But after walking through The Shadow Temple and the Well I think I might have some clues on why all the chains, monsters and drums...
When the Royal family betrayed the Sheikah, they found out the one of the locations of the Sheikah's hideout (The Well) they tortured them within its walls.
